The best place which is a fancy restaurant:
"pod baranem" its right near wawel on "gertrudy street"
they have meats, pierogi soups and desserts... its all yummy.
but be advised - they use codex starch.
Also consider the Kossak hotel restaurant and cafe - very good view of wawel from the top of the building near the Debnicki bridge

Manzana - a mexican food restaurant in the jewish district
you can get gluten free product in several small stores in Kraków, one is on "zamenhoffa street" called "żywność naturalna"
You can find a big selection including gluten free bears in the Alma store in the "Galeria Krakowska" mall - its the one close to the Vistula east of the jewish district.
another alma store is at the "Pilotów" roundabout, it has some gluten free products.
another one is near the corner of Kobierzyńska and Miłkowskiego streets.
